I suppose the idea of having the "best" pet could be considered a romantic endeavor. Statistically, the dragon pets will be inferior to the transformation pets and tofu bears. Those pets would best take advantage of r4 skills, having greater defense/protection/health and being capable of dealing past 1k smash damage.
Not that it matters. A well trained pet with every pet skill out there won't last but a hit longer than its run-of-the-mill counterpart.
Either way, the best places i've found for pet training are as follows:
Black-Tailed Mongoose
Ixions
Lions
Balrogs
Desert Bears
Shadow Cast City
Rundal HM
Dont forget the big one, smash. A bengal -> tiger pet would have the r5 smash which is an extra 70% damage as well as r5 lightning bolt and firebolt for lowered cast time. Plus using pet kits for that one in a million chance to get 3 out of four of those skills raised would probably end up costing much, much more.
Like I said, that would be what I would do if I had a ton of Nx and time. As it is, I just plan to make and train my dragon ^^
Also, while tofu bears start out with higher stats, dragons have a 50% higher growth rate for strength as well as get will and str from wm (not to mention the bears lose ranks in crit as they get bigger e_e).

My thunder dragon is level 17 yet, shadow mission is a good alternative to level it?
