Generally, I used the latter method because I believe enemy stats are stored server-side, but I'm not entirely sure on that.
Normal melee swings are what I useto figure out those protection, I generally looked at my min/max against a certain enemy over a period of time, compared it to my character window min/max, and filled in the protection based on that. So if my character range was 120-250 and I was only hitting for say 106-222, I'd say the monster had 10% prot.
On the other hand, Icebolt is great for figuring out defense because it's got a pretty tight damage range, and int damage bonus ignores defense/prot but the base spell damage doesn't. If you've got a good idea of what the enemy's prot is already, it's not too hard to look at your icebolt damage and fill in the defense from there.
PD monsters are a bit trickier, but most enemies don't go past 10% damage reduction (black ship rats are a notable exception). Generally it's best to use an attack that they don't have defense against because PD's damage reduction is constant (ie; heavy stander reduces melee damage even if the enemy doesn't ping from the attack).
Sorry for the kinda convoluted reply, but the gist of it is just a loooot of attacking a mob over and over to pretty much just "guess" at their stats.
