Physics is still the thing that's killing this game's performance and physics is entirely CPU bound. If you don't believe me, drop Debris to medium, and your frame rate would be much higher. Debris is pretty much destructible physics.
When breaking massive amount of objects on the boat. My minimum frame rate increases from 2x to 4x just from bringing debris to medium (with everything else still maxed including AA and AF).
Edit: Oh and I completely agree with those who says the multicore rendering is not working/barely working. When i had multicore rendering disabled, I was getting roughly the same FPS in town. And I tested the frame rate with 2 cores @ 3.8GHz versus 4 cores @ 3.6Ghz and I can't say I saw a difference, if anything, using 2 cores rendered higher frames. (While doing the most stressful things ofcourse which is breaking barrels on the boat).
