Granted BONES made both, but you think they would put a little more effort into making at least a little bit more different then just changing the plot a little.
For those who don't know, i'm referencing Eureka Seven, and Xam'd Lost Memories. One is 50 episodes the latter is 26. I'll go through a quick run-through of all the similarities:
Military = Bad Guys/ Check
Military Uniforms almost exactly alike
Alien Lifeform turned robot by the Military
Alien Lifeform used by the good guys.
Mainly Airship battles
Good Guys have giant airship
*Spoiler* The wings that Eureka sprouts are pretty much the same ones the Akiyuki gets.
Relegious/Tribal Sect with Purple Markings.
Character has a glowing thingamajig in their chest
Bad Guy is slightly/majorly crazy
Bad Guy has a close relative that is part of/befriends the Good Guys.
Numerous Children aboard the Good Guys hip.
Expirimentation.
I could go on and on even going into the smallest of details. Seriously go watch one and then go watch the other. You'll see what I mean...

If you watch enough animes, most animes are alike in some way or another. Many plots/settings/themes are used over and over again. Some of them are good, some of them are pretty bad.

On that thought, you see a lot of artists who draw the same way. Take Aoi Nishimata for example. She's an eroge artist, and if you look at her works in Shuffle! and Sekai Seifuku Kanojo, the characters LITERALLY look alike aside from the fact that their hairstyles are swapped.
P.S. I realized that the voice actors from Sekai Seifuku Kanojo are the voice actors from Oretsuba 8D
On topic. This'll be the same for almost all anime. Deal with it =P

Most forms of media are highly formulaic. Why? Because it works well when creating an interesting concept. Every so often something completely unique comes out, but you'll find a lot of similarities if you compare things of similar mediums.
(SN: This is especially common in games. Studios tend to pump out a formula-derived 'hit' game just to make enough profit to fund a more unique, experimental work)

There's the Rei from Eva clone that pops up a lot.
