So with all these snazzy new upgrades it made me think,(as far as I know) you can have enchants and upgrades...But, which should you do first? If you were going to get awesome enchants on something, and get it to S/R 3 which would you do first....?

I'd mostly likely do upgrades first if it isn't a enchant that majorly increases the cost to prof and repair it.

Enchants first, even if they are goddess/etc with 10x repair cost multipliers. Proff is gained really fast now, so you should need fewer full repairs to get your target proficiency amount. Also, repairs while proffing a weapon are only just the start of your repairs. If you can't afford to repair your weapon a few times while upgrading it, you shouldn't be using enchants that multiply repair cost to begin with.
That said, enchants stand a larger chance of ruining dura on your weapon than repairs do. Get the enchants in place to see if your weapon still has enough dura to be worth keeping or not. You'll possibly be burning botched enchant jobs and recycling enchants until you get a good weapon properly enchanted. no point proffing a dozen weapons when you intend to only use one. Putting spike onto broadswords is a good example of this...
