I've noticed that on all difficulties\dungeons that monsters (even magic using ones) have 0 or maybe 0.5 (default of 10 base int) magic defense, is this supposed to be normal from now on?
And does the lack of magic defense improve alchemy's damage performance as well since mobs ping blue for most of those skills?

Ouch... ouch... ouch... Went and sacrificed myself for "SCIENCE!", updated mob elemental affinities and protection values on wiki. Even on basic I hate blinkers.

Don't forget that monsters often have protection, which reduces all damage by that much.

I've actually been taking advantage of that fact to calculate how much protection every mob has.
For the case of thunder the ability to ignore defense means that with 5 charges that can be 50~80 x 6 damage that isn't getting reduced on hard mode or the ability to harm ghast without needing to crit with it now. Not much but still something mages can be happy about.

Thunder ignoring defense? I thought it was all advanced magics ignored protection when calculating critical, and only critical.

All magic as of the G13 rebalance have their damage reduced by the new magic defense stat rather than normal defense now, which monsters appear to have none of.
And you are correct that TH\IS\FB ignore protection for calculating critical.

I think she's referring to the fact that Thunder does not get its damage reduced from traditional defense, but from the new Magic Defense stat... which is apparently very low in mobs?
