How Long Does it Take to Make an Animated 3D Cutscene?

It really depends on how complex the motions are going to be and to what depth. If it's possible try using a hacked Kinect with whatever program you're using as that'll be a lot easier I'm guessing because MikuMikuDance has some form of Kinect ability. Yeah. Due to the technology of motion capturing, doing scenes like that is going to be a lot easier. You're still going to need stock 3D models, the backgrounds, choice of music, camera angles, and other fun stuff.

I wonder how many companies use screen capturing when making FMVs?

You mean motion capture? Virtually all of them. :P They use a system that's different from how a kinect works, however. Actors put on suits with bright markers, and a camera tracks those.
