1. My main is a pure alchemist that uses watercannon and summon golem
2. My alt has 400+ ap saved
Is it a good idea to rank thunder and mana crystalization on my alt and make thunder crystals for my main, or should I just save ap and rank thunder on my main???

Rank thunder and mana crystallization on your main. You'll be needing it for r1 alchemy mastery anyway.

Thunder is a really great skill, so you should raise it on your main regardless.
Dunno if you should spend the time raising both skills on your alt though when that effort could go into your main.

1. thunder is a bad idea for mana crystalization. you are better off with ice spear or fireball for it.
2. if you do rank thunder, you can use it to raft for mats and sell them to fund your main.
3. imo for a pure alchemist to rank thunder, the only reasons would be 1. more mp. 2. more will.

Or make your alt into a lazy mage, since rebirthing doesn't affect int that much. Do something for Mana like Magic Mastery or Mana Shield, then focus on adding Int from Composing and Musical Knowledge.
You either can do so from a different computer. Fish for something such as Roesmary Glove manual or something. D:

They are all assuming your alt is on a separate account. If it is on the same account, it is impossible to have it logged on at the same time as your main.

I think you are using words to mean different things than I use them and/or the OP uses them.
A mule is a character, regardless of account, that you don't actually play, but does stuff for you like store things, hold a shop, and so on. Some mules do get leveled up some and are trained in a skill, usually a life skill, by some people. Referred to a "metallurgy mule" for example.
An alt is a character other than your main, regardless of account, that you do actually play sometimes. You get equipment for it, level it, rebirth it, and go around doing dungeons/missions/stuff with it above and beyond how mules are used.
My main is Cryosite. lvl 2500, mage/alchemist. I have an alt, Pyriosite that is total 1000, melee/range. my elf assistant character is an alt, melee total 300-ish. My giant assistant is a mule, does nothing but stores stuff. All on the same account. I have other accounts that are pure mules, but for a brief time in g3 I had an alt on another account that I ran on a second computer to try to play magic music for me during dungeon runs (abandoned the idea because it proved to be far too much effort to try and manage it).
As for the OP's question: thunder is a good skill, you should learn it on your main. that you can use it for alchemy training at all is a bonus. It is also a cheap skill (compared to other intermediate and advance magic) to acquire. Training it on your alt, assuming it is a character you do play now and then, would also be a good idea. If your intent is to do nothing but use the other character as a mule to make thunder crystals with, I would reccomend not bothering as that would end up being a tedious prospect. In order to do so you'd need thunder rk1, alchemy mastery rk1, transmutation rk1, and mana crystalization rk1 on your alt for it to be as good a mule as possible... and that is a rather huge commitment of time that will only end up giving you a supply of thunder crystals. You already have some of that work done on your main, may as well finish the work on your main and not have to switch characters to get the crystals made.
