mabinogiworld wiki is a nice place to start, most of it comes from gachapon, some from field bosses, treasure chests, and events.

Most do come from gachapon but NPC shops sometimes have items that are not-so-common.

Mostly come from gachapon, events or fishing, for me its just a matter of learning where they come from as I go
I remember some user's mabiwiki page had a list of such items but I dont remember who > > sorry not much help
