Note: I am aware that there is already a thread about secondary weapons here, but it's so old it only has the from before the secondary weapon mastery skill, and the information on weapons is nothing more than a copy of the ingame item descriptions. also, I strongly disagree with what it says about auto aim, and the thread's title is a blatant lie.
Aiming
auto
don't use it. ever.
manual
the red curve displayed when you're aiming shows the path the weapon/object would follow if it were to be thrown at that angle from that spot. However, the starting position and angle are decided not when you click, but when the weapon/object leaves your hand. because of this the aiming line is always slightly off, and why you can still adjust your aim after clicking. during the throwing animation, the character moves slightly, usually a little bit forward and a very small amount to the side. the shift is based on the throwing animation, so it differs depending on the character and the weapon(Examples: a spear's trajectory won't move as far forward for an Evie as it does for a Fiona or a Lan. A harpoon 's trajectory shifts back and to the right, rather than forward like a spear's.), and it will also be affected by any obstacles that interfere with your movement during the throwing animation, and by the slope of the ground you're standing on. This usually isn't a big deal, but it matters when you're aiming for something specific. for example, the hitbox for the polar bear's eye is smaller than the shift in a spear's trajectory.
You're able to change the angle until the moment the weapon/object leaves your character's hand, so if you can aim fast, and don't have much lag, you can click as soon as you press F and aim during the throw to save time. When aiming before you throw, Make sure you don't move the mouse or press movement keys while you're throwing.
Non-Bombs
only affect the first thing they hit and have no splash effect, amount of damage is always the same and not affected by the stats of the thrower or target
Spear: 315 damage
Fine Spear: 441 damage, increased knockdown chance
Chain hook
Mercury trap
Harpoon
Bombs
Bombs are effected by the game's physics engine and can be moved by almost anything until they go off. Their damage depends on the distance between the explosion and the target

I intend to edit this guide later to make it more organized, add more specific info on bomb damage once I get more specific info, and maybe add pictures or something.

Very useful info. It could use a bit of reorganization and spellchecking, however.
Take mercury bombs off the list since you can no longer throw them.

Auto-aiming on chains is really good. It may not be useful all the time (Klaus, Thor), but more often than not it's much faster than manual and allows for much easier repeated hooking. The trick is positioning yourself so that the auto-aim doesn't catch a boss' arm.

Auto-aim on spears can be used really well if you know what you're doing, not to mention auto-aim is way quicker than aiming. Of course, it's a different story when you actually have to hit a certain part.
I dunno about the others, as I've never used anything apart from spears.

Auto aiming has its place. Like others said, it's great for chaining a lot of 2-legged bosses.
Auto spears are great for finishing kills on both trash mobs and bosses, because of the speed and generally good accuracy.
I wish there was a hotkey to toggle between auto and manual, so I don't have to go through the options menu when I need to change modes =(

Auto aim is really good for getting massive amounts out fast, or just getting a good shot quickly out.
Manual is best for breakoffs/placing bombs.
Not many other uses for secondary weapons.

Um, sorry, I must have hit submit instead of preview at some point yesterday(I was half asleep). This guide probably won't be anywhere near ready for at least a day or two. I still have some testing to do to figure out the bomb damage formula, and plenty of editing. Is there a way to delete the thread? and if not, please just ignore this till i update it in a few days.

As Evie, I find auto-aim to be particularly useful for scoring knockdowns since you can toss a spear in-between each spell for an additional chance at knocking down a boss.

I find myself using auto spear to knockdown too
I usually only use manual for breakoffs or if the boss is oddly positioned
