What's the rule on it?
I frequently add an occasional joke in whatever I write so I guess you could call it a bad habit. A week back I had to write an essay on the purpose of government and made a reference to the GhostBusters and got a couple points taken off. A couple days later when I wrote a paper on patriotism in a different class, I was told that she liked my style of writing and not to change anything including my addition of a joke. These were both formal essays, with the difference of one being said outright with the other subtle.
Rather than experimenting in class to figure it out myself and lose points, I figured I'd ask you guys first.

Or you could just ask your respective teachers about their preferred format.

I guess the person that was marking your work didn't like the topic being joked about. Otherwise, I don't know why you would get points taken off.

Humor in essays tends to be hit or miss. I will quite often have one in my opening statement because it's a good attention grabber (if the reader enjoyed it) and it's not amidst the important information you're trying to export. I'd say some subtle humor in the middle is fine as long as it's not giving the impression that you didn't take the assignment seriously.

That's where knowing your audience becomes key.

I like to joke in parentheses in essays.
None of my English teachers ever appreciated it. 8l
(My English teacher this year likes my writing because I have a "voice", which nobody else seems to have apparently. I knew all those years of snide side comments and witty jokes would pay off!)

Depends on your audience. I guess you can try it out in some of your classes and adjust accordingly.
