They are and aren't enemies. While Snake thought that Ocelot was working for Volgin, Ocelot was a double agent for the CIA under the name of ADAM that Snake was supposed to meet up with, but EVA got to Snake before Ocelot could arrive. And at the end of the game, they both shook hands out of respect for the other one, becoming rivals.

Ocelot was just showing off to the man he is helping to defeat Volgin and the Boss, and Snake took it as a challenge and reciprocated the gesture by spinning the guns before the duel. A collision of egos pretty much.
