They should've e-mailed you a Steam Product Key that you can use to install Vindictus through Steam.
No idea how it works since I haven't finished downloading it/installing through Steam. Tried to just copy my install files over from my actual Nexon Vindictus install but I couldn't get it to work.

The Steam version launches more like the browser client than the executable on your computer.
It also has the Steam overlay built in, as opposed to adding Vindictus to Steam manually and using the overlay. The Steam version won't eat up nearly as much memory/CPU if you use the overlay compared to if you manually added Vindictus from what I noticed.
Not sure if there's anything else, really.

I actually managed to just copy my Vindi folder to the common folder under steamapps and it works with the steam stuff. . .just that Xfire no longer registers that I'm playing Vindi so I can't have my FPS meter shown anymore. For now, I think I'll stick with just using the normal .exe until this gets fixed. . .unless there's some setting with steam that can show my FPS without me having to go under options.

Fraps takes care of this and is the standard in game recording if you ever decide you're into that.

I mostly disagree with this because Fraps puts out a video of outstanding quality. If you don't care about that and just want something lightweight, then yeah, I guess the others will work. With Fraps, you definitely get what you pay for in system resources.
