Try using a program called "BOSS" and see if it detects your load order list. Or you can verify if plugins.txt and loadorder.txt is in "appdata/loca/skyrim".

It's looking for the file in a different area of my computer, which I don't understand...

EDIT: OKay I restart my PC. (well turned it off overnight and tuened it on again today) and I guess it works now?

MOREEDIT: I might just uninstall and reinstall with update....

Wait, it gave you that message on NMM even though you rescanned for Skyrim? Humm, you could try moving the folder back to its default location.
