Is anyone else having trouble keeping skills ordered the way they want within the skill window?
For example with magic I want all the elements to be ordered by their type.
If I either log out (to character select) or end game (quit to desktop), when I get back on the order of skills goes back to whatever it was before.
My hotkeys are saving perfectly so I don't think it's related to the famous hotkeys being retarded problem.

The same thing happens to me. I've kind of given up organizing my skill tabs.
Also if you switch to all it either orders itself automatically by order of skills obtained, or a random clusterfuck of skills. No matter how I order it, it just reverts back to that.

That used to happen to me as well where I would temporarily put some music skills on the 2nd skill window, log out, and it'd be back to the default alchemy skills. I fixed this by setting up my skills, transforming, reverting back and then relogging.

Are you talking about hotkeys or the skill window (press S)?
My hotkeys save fine. I tried your trick but it didn't do anything for the skill window.
My OCD is going to make me start punching babies.

Before the GUI update in mabi, each skill tab had hotkeys numbered 1 to 9. These were saved whenever you moved skills around in each respective tabs, while the skills listed after those reset back to default. Now with the 2nd row hotkeys added and the GUI renewal, the skill tab hotkeys were changed to the 2nd row of hotkeys at the top left of your screen, but the skill window still remembers the first 8 or 9 skills you change in each skill tab.
TLDR: Only the first 8 or 9 skills listed in each skill tab will save whenever you change them >:
