In the end of the last ever mainstream, when we kill her, she'll get back up, laugh in our faces and delete our characters.

I wouldn't be surprised if Morrighan is the last boss of the game.
I can already see it happening. Last Generation of Mabinogi, the fomors launch an all-out scale war against the deities, one like never seen before. They're led by an important NPC of that Chapter, who's been building up this resistance for awhile.
As a Knight of Light (or Dark Knight), Shadow Hero, Dragon Knight and wielder of the Sword of Gods, Morrighan sends you out (with your own troops) to defeat this Resistance once and for all.
The war claims the lives of many fighters on both sides. But the leader of the Resistance group is still standing. In order to get the Goddess, he's gonna have to get through you and so commences the fight. 1 vs. 1, fight to the death.
Obviously, for storyline purposes, you win this fight. And the guy gives his last words, calling you a fool and explaining his motives, and lamenting not being able to stop the Goddess.
And there it is, the climax of Mabinogi's last Generation; your moment of realization.
You recall the past Generations. G1, G2, G3. Fighting the Red Dragon in G8. Cichol's words in G9, just before he summoned Claimh Solas. You remember Elatha's sacrifice in G10 to save Cai. And Tuan's grief in G11. You even remember how you helped Morrighan kill Nuadha, her husband, in G12...
Maybe you've been on the wrong side all along, you think. Just as you come to this realization, the Resistance leader dies, saying, "
It's a pity we've been fighting against each other for so long..."
While all your surviving troops celebrate, you stand there, distraught. You return to the Goddess.
She thanks you and congratulates you for defeating the Resistance led by said dead guy. She begins to speak about how it's time to take back control of Erinn after all these years and how we must eradicate the Fomor race.
More flashbacks. You remember the innocent Triona, a Fomor. As well as those two funny guys who helped you in G1 and G3, the goblin Goro and the kobold Morc. They could never harm a fly! You remember Kristell and once again, Elatha-- all kind, loving Fomors who were no different from Humans. And she wants to kill them...
You look down at your feet with a half-smile on your face. Maybe Cichol wasn't the bad guy all along. (He would be dead by this Generation.)
Morrighan starts giving you instructions on this Fomor Holocaust, but you interrupt her.
"I'm sorry."
"My Knight of Light, is there something wrong?"
Speech time! You recap all of Mabinogi's storyline in defense of the Fomors. You recap all the times Morrighan has let you down and how you can no longer trust her. No more. Not all Fomors are bad and you refuse to kill anymore.
She shakes her head and turns her back. "How unfortunate." She gives her own little speech. You know, last fight monologue that every last boss gives.
AND BAM! SHE GOES CRAZY!!!!111

Nope, gonna be like the Onikakushi-hen arc of Higurashi no Naku Koro ni, we think she's going to betray us, so we, in a fit of madness (what we believe to be in self defense), brutally beat and destroy Morrighan. Then Cichol in his badassery, comes in, clarifies it, and tells us that we just brutally murdered Morrighan for no reason what so ever, and says that we only prove what he was saying the whole time, that the Humans don't deserve Tir Na Nog, and furthers his war on the humans. (End the similarities to Higurashi)
Of course, since we just killed the goddess, the humans that were our allies are now our enemies because we caused the fomor's onslaught to grow twenty fold, so now the player is an outcast, unable to interact with the Tuatha de Danann without the guards (which are as strong as the Elf/Giant Guards) coming after them. So this sets up the player to start learning how to be like Solid Snake, and sneaking into town and places occupied by humans. Leaving the player with only Iria to roam safely with the exception of Qilla. At this point, Neamhainn comes to avenge Morrighan, so you have to fight her now. When you defeat her, you don't get anything but animosity from the rest of Iria, since you just killed their goddess, so now you are a true outlaw, living day to day in fear that you'll get caught and punished for your sins.
At this point, we return to our old and forgotten friends Dark Lord and Triona. Now that the two other goddesses of the trifecta are dead, the Macha that's laying dormant in Triona fully awakens and goes on a maddening rampage, destroying everything in her path. Dark Lord tries to stop here, but is easily defeated and left for dead, when Cichol comes in and taunts his former right hand man about his weakness. Dark Lord wills his body to recover, and changes back into the White-Winged Champion, Lugh. Cichol, now trying to take control of Macha in her madness, fails in his mission, and gets killed by Macha, which strikes fear in the Fomorians, who now leave the humans alone so that they hope that Macha won't brutally destroy them.
Eventually, the Humans, Elves and Giants that once tried to kill you for killing their goddesses are asking for your help to stop Macha from destroying everything. Being the good guy that you are, take up the challenge and march towards where Macha is currently. Along the way, Lugh stops you and tests you to see if your ready for Macha by fighting you. When you defeat the Champion, he says that you're ready, and asks you to save his daughter, and dies from the wounds that reopened from his fight with Macha.
Now, you face your final battle, and in doing so, you gain some allies. Ruairi, Tarlach, and Mari (reverted back from Nao since Morrighan died), join together since your fight with Cromm. Adniel supports you again with his meteors. Leymore and Jenna also help, and Shakespear comes along to catalog your fight.
When you start to whittle down Macha's health, she starts to go into the defensive, and will now blast you on site as she surveys her surroundings. While she's doing this, you now start sneaking in close to her without her seeing you so that you can attack her. After beating her at this stage, she goes on the rampage again, growing ten times in size and starts smashing everything and firing off giant fireballs left and right. Tarlach then sacrifices himself to shield everyone else from the onslaught, in the same fashion as how Mores dies.
Ruairi, enraged at the death of his friend, transforms into a Dark Knight and attacks Macha. She goes to kill her attacker, but the Triona inside stops Macha, and allows Ruairi to strike the Goddess. However, his attack does nothing to Macha, and Macha regaining control, destroys Ruairi. She, now fully enraged, transforms into a stronger version of herself, combining hers, Neamhain's and Morrighan's powers to become The Morrighan, the collective mind of all three. The Morrighan then passes judgment on the world and begins charging a world ending attack. You summon Adniel, who then tries to stop the spell while you, Jenna and Leymore distract The Morrighan. However, this plan fails and Adniel is shot down instantly while you get separated from the others.
At this point, you go into another cutscene where Nuadha tells you how you can stop the spell. You then are racing against the clock to gather the surviving members of your group so that you can prepare the counter spell. When you gather everyone, you start the incantation, in which your party start fusing together. You now have control of this persona, an archer, a warrior, an alchemist, and an immortal to fight The Morrighan on more equal terms, but you're new persona is incomplete without the magician. So, now that the world ending spell is stopped, The Morrighan powers up one last time, increasing her fury exponentially.
Halfway through the battle Taunes, Atrata and Elatha come to aid you, only to be absorbed by you in the process, now making you more powerful, combining four of the most dominate races in Erinn. However, this new form is still not enough against The Morrighan. Once The Morrighan goes in for the final strike, she stops, and collapses from the strain of using all of her power up in a short go. You then put an end to the chaos once and for all and kill The Morrighan in her weakened state.
You, along with the Morrighan, unfuses. Triona wakes up, realizes what happened, then mourns over Ruairi. Flash forward, and there's a huge celebration for you for saving the entire world (again). Mari then thanks you, and tells you that you're about to disappear back to the Soul Stream, since you finished your task of saving Erinn, now that the war on the Fomors is over, since the main components of the war are dead. Triona of the Fomors, King Ethur Mac Cuill, King Krug and Castanea form a treaty, also ending the war between the Giants and the Elves, leaving no strife what so ever.
As you start fading away, you say that you'll visit from time to time if you can. Roll credits.
That's how I think it should end anyways.
