After a random amount of time (Anywhere from a minute after starting up to the desktop screen to several hours/a whole day) the mouse light and keyboard lights turn off and become unresponsive. I initially dismissed this as CPU or RAM overload caused by Mabinogi's crazy high CPU usage, but the problem persists even without running any programs (A minute after startup today the problem happened). I don't think it's a faulty mouse or keyboard problem, is it something to do with the USB ports themselves? Any help and fixes are greatly appreciated.

I don't know since I haven't gotten around to plugging something else into a USB port and waiting until it crashes again, but since it's happening to my mouse and keyboard simultaneously I'm going to assume yes.

If your mouse and keyboard are plugged next to each other then they're probably on the same USB hub on the motherboard. motherboards usually have 2 to 3 hubs (sometimes more). So for example if your mouse and keyboard are connected on the back of the PC try plugging them into the front connector and see if it happens again. If not then you probably have a bad USB hub on your board.
Each hub is generally a group of 2 USB ports next to each other but it depends on the manufacturer, safest bet is front and back.

Turns out it was :) I have my PC pushed up against a wall so it was difficult to check if the keyboard and mouse were next to each other, but eventually got the keyboard USB to the front. After the crash (Mouse stopped working, left that in the original USB port) keyboard remained functional, moved the mouse USB to a different USB hub and it started responding again. So I guess that single hub is completely dead, and should move all other USB stuff away from it?

Yeah that would be a temporary fix. The issue now is if that broke, what's next? Start planning to replace the motherboard or if it's too old (or a store-bought PC that you can't really modify) then the whole PC.

Already planning on building a whole new PC from scratch. Turns out, after testing, 3/4 of the hub pairs on the back have already stopped working. I hope 2 years old isn't something considered obsolete now.

This is not true, it all depends if you buy a high or low end PC.
If you bought a high end PC it will be normal/low end after 5 Years.
If you buy a low end PC then yes it will stop working as a good PC after 2 years.
Thats why if you want to buy a pc for long term invest in a pc thats high end else you end up buying 3 low ends over the same amount of time.
Also when building a PC be sure you use the same form factors (mATX, ATX, BTX) and that you are making sure the cards you are buying are supported by the motherboard.
And for a future reference make sure you don't tighten cables too strong or that you push the cables against the wall.
Computer parts are more fragile then you want them to be.
