I just don't think it really was a design decision. If it was, I'm guessing it was probably because when mabinogi was first released DevCat did not expect players to achieve over 999 of any stat.
Actually, people reached over 4 digit stats, when the stats gained from food weren't nerfed.
Back when the food stat system wasn't nerfed, people didn't rebirth, but they ate berries the whole day. Eventually they got haxy dex stats and everything died in one arrow.
Thus, devcat fixed this by limiting all the stats to 999, but back then, devcat didn't expect people to reach 999stats without food.
Personally, base stats should be capped to 999, but not the total stat
