I was going to make the pants that way but these were going to be a bit too busy, so I'm going to give her simpler poofy pants at some point that can be more transparent.

There's no real reason why she needs to be a boy. None of this species ever grows boobs no matter how old they are, so that wouldn't be an indication. There are flat-chested girls,anyway. Short hair isn't really just for guys either. I know a lot of little girls running around with this hair length. Children also tend to have similar body types until they get to a certain age, so I don't know that what you're seeing is a body type thing. The pose isn't particularly masculine, either. The waist would be among the more defining features of this species as far making some kind of distinction between male and female, and even then they'd need to be old enough to have a more distinct development in that regard. I suppose legs/hips would factor in too.
Even if she
doeslooks boyish, as you think she does, she's a
she. There are boyish girls, just like there are girly boys. I don't see why she has to be a girl just because she doesn't meet people's expectations of girlishness.
As for the clothes...
I tried to make it so that the clothes she had kind of went off her patterns. She's meant to be running around with a child, so she's usually covered up, but I angled the gloves to the lines on her arm, the holes in her pants to the lines on her leg, the curve of her vest to the embellishments on the hips, etc.
