So I've been thinking, in the beginning of pokemon, it was stated that all pokemon arrived to earth via Space through unknown means. There are also accounts of normal mammals existing at one point or another, as it pointed out in the anime where normal fish, birds, and food resembling non-pokemon mammals had existed.
There's also the darker points in the early 1st gen games where in the cinnabar laboratory, Ditto were used as a catalyst for cloning, and duplicating growliths, raticates, and even give birth to mewtwo through Mew's genes. In pokemon, only two pokemon have been able to evolve, both Ditto and Mew. Mew being the "Eve" of pokemon gave birth to all existing pokemon, while ditto is the enigmatic embryo that transforms into "incomplete" pokemon.
It is my idea that ditto, which appears in every region, attaches itself to normal mammals, absorbing their cell structures, and then assimilates their appearance and genes to resemble what was once an ordinary mammal. What was once a ditto, has absorbed a species of mammal, and has become a new species of pokemon.
Ditto, when bred with other pokemon also strengthens the offspring's strengths and abilities to survive. This would mean that the "Spawns" are becoming immune to the climate and conditions of the planet they exist on and are evolving to become more "complete" versions of the host they originally absorbed.
Think of Metroid Fusion, and those jelly aliens absorbing life, and taking their physical forms, this is what I hypothesize is happening in the more darker plot of pokemon.
Ditto will assimilate all life, and then move on until the "ultimate" evolution occurs.

It was also stated the Arceus created everything in existance, including Pokemon. So who knows which part is right. And in Kalos it was Xerneas that brought life to the region.

The anime doesn't count.

And it was really only stated that it was thought Clefairy came from space.

That's odd, I know about that, but I also saw somewhere that they originated from space. It might have been some sidestory non-canon stuff, but whatever. :X

Have you seen the names of the dishes they serve in the restaurants of Lumiose city in Pokémon X and Y? Some of those sound deadly and are made with Pokémon based ingredients.
I had some flashback strike me when I got served a Slowpoketail, weren't those things illegal in Pokémon Gold and Silver?

They were like some illegal delicacy, the tails grew back, and it'd take almost a full month ~ year for the slowpoke to experience the pain of loosing a part of its body.

They'd use Taurus meat, since dairy cow meat is more fatty, and dairy milk has more of an impact on the economy as a renewable food source.

...it'd be odd if they had Butcher trainers further down the line...not that they'd call them Butchers.
And they'd probably give them a line in the games like "Pokemon make the best dishes!"...which would make people think "Oh yeah, pokemon can be good cooks..." but it'd mean they make good ingredients...:chomp2:

It was shown in the first season that they probably cooked and ate Pokemon, when Team Rocket was thinking of different ways to cook up the one belonging to James when they were hungry.

Arceus is the creator of the universe, but he assigned various other pokemon to oversee specific tasks. Lots of fan theories on how this splits, but this much is canon.
Also, Ferfetch'd pokedex entry states they are endangered because they're hunted so much.

...well maybe if they didn't carry around leeks they wouldn't be considered a meal-on-legs.
...I never thought of Pokemon really being eaten until today...

In one episode of the anime, there was a scene were Professor Oak was telling Ash how he was cooking a Krabby to eat.
