I downloaded both JPN mabinogi and US mabinogi. I used to be able to get to the Jpn screen but it would give me a message. can't seem to post here though, so if anyone would look at it it would be appreciated.
Since downloading the US mabinogi second, when i press game start on the JPN website it brings up now the US client version.
any ideas or tips?

Welcome to nation. I went ahead and moved your thread to the Ferghus' Repair Shop where I think it may be more appropriate and get better replies. Sorry I am unfamiliar with the JP client so I wouldn't be of much use to your situation.

It could be that the US version was installed in the same directory as the Japanese Client. That's common with Maplestory, especially if one plays on the main server AND a private server.
If you can get a screenshot of the message from the Japanese Server, I might be more help. Even if it's something I don't know the answer to, I believe I can at least translate it for someone who can.

I know I've run into a similar issue with installing both the NA and KR Client so here is what I would suggest based on what I do for KR.
Name the folder the JP stuff is installed to as MabinogiJP and the one with the NA stuff MabinogiNA. When you want to play the JP folder, rename it to Mabinogi (forcing the data in the registry to use that instead) and then rename it back to JP and the NA one to Mabinogi when you want to play the other.
Alternatively...I've found that installing NA Mabinogi via Steam allows me to then keep KR Mabinogi installed as is in the default Mabinogi folder without any conflicts.

You should be able to ignore the IE error script and click Start Game. Just click either No or cancel (forgot the specific message) The IE error script is just some stupid javascript error not related to the launcher but to the webpage trying to display information.
