Does balance help dual gun.

As the title suggest, does the dmg output of dual gun (i.e. shooting rush) decrease with my low balance...?

Balance helps all forms of damage that aren't set. It's not so much that it boosts damage as it is that it stabilizes your damage around its higher range. So, having capped balance and a range of 400-700 means you will hit a lot closer to 700 more often than you will to 400, and of course, skill multipliers make this even more significant. That said, balance is never your top priority; damage and crit are. The bonus damage from crit will always act as though it is hitting for max damage.

Yes, your average dps will decrease if you have low balance.

Yep. That said, while DEX is primarily the stat that affects balance for most skillsets, if you're looking to boost magic balance, you need only keep increasing your INT.
