I just had a manga idea, want to ran it pass you guys see if anyone likes it.
The story is about a wizard apprentice in an arcane school studying magic, only he is absolutely worthless at it, his spells are much weaker and his potions never have intended effects, and he was mocked constantly for it. One day in class he once again failed to perform a spell adequately and even teacher was mocking him. He ran home angry and sad, he decided to do whatever it takes to create a potion that will amplify his magic and show off everyone who ever mocked him.
He drank the potion, anddd of course it didn't work, instead the magic potion petrified him, lost and forgotten, his statue stood in the house for 2000 years, until the structure collapse and the sunlight broke the petrify spell and he is free.
2000 years later, the world has forgotten magic, our protagonist stumbled left and right, and of course committed petty crime he was not aware of and was caught and arrested. Just when he was brought in for questioning, a new threat in the world has arrived. Somehow super villains has appeared for the first time in history, and the police station is his first target, after a demonstration of his super power, the police was sounded beaten, just when he thought he had won, our protagonist stepped in, and use what little magic he has in command, he manages to bluff his way to victory convincing the villain that he is a master wizard.
And that's how our story begins, with police department hiring him for the job of head of anti super villain squad, he now has to step up or get step over, all the while trying to discover the truth behind the emergence of these so called super villains.

Sounds reasonable to me, you take out the police no one will be able to stop you from committing crimes. And not so little, I am thinking about something akin to NYPD.

He's not declaring war lol. Also armies are normally stationed in army bases and these are not situated in every major cities. The response time would just be too slow to bring armies from some bases on the outskirt of town (assuming there is one nearby) just to deal with one guy. Crime still fall under domestic disputes, which is under police and possibly FBI's jurisdiction anyway. (If it's US that is).
I fail to see how you would think military occupation is a more reasonable answer than having police handle it.

I can somewhat see his point, though.
It would be a bit more reasonable if, say, this villain attacked the police station looking for the protagonist.

The villain has displayed some sort of amazing super power that was far beyond the scope of a what a mere police department could handle. You also said that other super villains are beginning to appear. Unless they are all concentrated in this one city, it will be a national crisis. Hell, it would be a national crisis regardless of number since the threat is so great. Like Sepia said, it would be more convincing if the villain somehow knew of the protagonist and had some personal business with him, or find some other way to introduce the conflict of the story.

But the protagonist is a nobody. Yes he knows magic but only very limited.
I don't really want a serious story about how military and secret government organization valiantly fight the rising scourge that is the super villains. I want to make a light hearted comedy about a guy who is out of his time and out of his depth, having to keep up the deception of grandeur while at the same time using his very limited power to somehow save the day, and a slice of life comic that captures the daily life of a police squad and how super villains affect the daily operations of the police force.

It's not bad, as long as there is character progression.
However anime ideas, when submitted to the studios, become soul property of those who own the studio. Anime companies like Funimation would take your idea, prevent you from cashing in on it, and screw it up in the most stupid way by making it a 12 episode tits and ass anime with fucking culture festivals, valentinechristmasfuckingdesu, and shit that's in every other anime already.

Is Funimation really that bad? I saw some of the animes they aired, seems ok.

It goes for alot of the anime studios, some with the acception of action animes like AoT are alright. However for the most part studios have the right to withdraw all rights to products entrusted towards them, and they can do whatever from there.
It's the same with North American studios as well, if you make a cartoon for adult swim, you lose your rights to it, and it becomes their property.
