You can entirely ignore them as long as you're not into metagaming.
Though, I did replace my Purrloin because it ended up having a 3 in it's Attack IV. Was qqing the entire time with it's inability to do more damage than Audino with a two-hit doubleslap.

You know. I'm thouroughly convinced that Victini is the only way I can catch those Legendaries. Everytime I throw several pokeballs with my Reshiram after using them to get their health down if it's a legendary I then switched to Victini and throw an ultra ball and finally catch it >.>
That and after a few turns of burning taking effect also helps I suppose.
What thing I do notice is that Legendaries and Pokemon have a fit when I try with Reshiram yet after switching to Victini they all go...Hey I'll join ya!

Just caught a Claydol with Victini.
Searing Shot -> Go Ultra Ball -> Ball Does something Wierd -> Twitches once -> Caught!

The ball doing something weird was probably a critical.
Critical balls have an amazingly high chance to capture the pokemon, but it isn't guaranteed. You can tell if you got a critical or not if it stops in midair middle throw.
