They supposedly have the same catch rate, but Thundurus/Tornadus is only level 40, right?

Thundurus and Tornadus or whatever both run away immediately on discovery. So unless you have arena trap or mean look, you're stuck waiting for it to appear and chuck a pokeball at it. I did the latter over and over until I caught it.

I threw literally ALL of my pokeballs at Kyurem when it had like, a SLIVER of hp.
And I wasted all my revives.
Then it died.

You don't have a pokemon that knows Sleep Powder or Hypnosis? o3o; Well i guess the only reason I have Sleep Powder is for my Lilligant. Because everyone knows Sleep Powder -> Quiver Dance -> Petal Dance with Own Tempo is rape.

Kyurem is in a cave, so Dusk Balls work much better than even Ultra Balls in this scenario. And yes, Thundurus/Tornadus does flee when you encounter them, but as I said earlier, breeding a Pokemon with Mean Look to counter your version's exclusive will prevent that Pokemon from fleeing, and since it doesn't know Roar or Whirlwind, it can't force you to flee the battle either, giving you time to chip away at it's health/putting it to sleep. Easy for Pokemon White players, since they can breed a Sandile to have Mean Look, evolve it into a Krookodile so that it can take a few Revenge hits, and try to chip away it's health until it's low. Or alternatively, get a fast Pokemon that knows False Swipe, use that to wittle your exclusive's health to 1, then next time you fight it, use a Lilligant that knows Sleep Powder to try to make it sleep, then on your final encounter, switch to your Krookodile and use Mean Look to prevent your exclusive from fleeing. Then, chuck Dusk Balls at it, making sure to heal your Krookodile if you need to, until you count your 26th turn, in which case you switch to Timer Balls.
For Pokemon Black players, it's a little difficult, since the only Pokemon that has a type advantage to Tornadus' Flying type that can learn Mean Look is Pawniard/Bisharp, but they're 4x weak to Revenge, and neither of those two Pokemon have good Defense, so you're probably better just sticking to the Krookodile, though you'll need to heal more often since it'll take hits from Air Cutter as well as Revenge instead of just Revenge.
Since it's a random encounter out in the field, you can wait until nighttime to again, use a Dusk Ball for increased catch rate, at least until you get to 36 turns in battle, in which case a Timer Ball is better, since that's at a 3.6x rate compared to the Dusk Ball's 3.5x rate. Of course, you can also buy a bunch of Quick Balls like others have said, and spam them, since those have a 4x catch rate on the first turn of battle.

So how did this game turn out? I quit Pokemon after I beat (and hacked the fun out of) Pearl version, and I haven't really played since... After I realized I had spent 300 or so hours on Firered I decided it was a good time to quit.

Thundurus was really easily. I blame the fact that there's a freaking huge ass thunderstorm when it's on your route, along with it only travels in the north or south depending on the day.
Sleep Powder + Quiver Dance is a bit much. It's easier to pull off a Quiver Dance or two, Giga Drain to restore any possible lost health, slaughter with Petal Dance.
