I honestly don't know how this works, I think Alchemists and mages still follow the target's normal protection for critical rate.

Most mobs are pretty much the same. If they have 12% physical protection, they will pretty much have 12% magical protection as well. 20 defense, most likely 20 magic defense too.
There are few mobs which have extremely different defenses, but in general, you will probably encounter more mobs that lower your defense by PD (such as lv.2 mana deflector) than a much higher magical defense vs. physical defense.

I find it hard to believe devcat would go through the trouble of splitting between magical and physical, and then assign the same value to both.

I kind of feel splitting protection and magic protection were moreso for the player, not damaging enemies. (And give everyone incentive to rank every single fudging skillset.)

This was done when observing damage change when the new update hit.
The update didn't really change current content, but more likely preparing for future content with new monsters who may have more radical stats
Most likely, devkitty didn't want players to feel too much different for current content while new content may change future monsters.

Current content's monster is pretty much faceroll/steamroll easy and a loss to elemental weapon.
Devcat need to implement new powerful monster like Blinker, that put all the elitist players back to their place. Immune to ice dragon plz, so they don't pretend they "solo" a room LOL.
