But technically speaking, he's not evil; he's just an emotionless being who sees in the in the larger and more practical picture.
You could say he's on the good guy's side since he's looking for the wellfare of the whole universe.

The clash with Kyubey was one of differing ethics, not differing morality. No different than the age-old "sacrifice of the few for the good of the many" or euthanasia arguments. It's an especially marked debate since our ethical stance would be grounded in our subjective emotions and the ethical stance of the Incubators would be grounded in their objective lack of empathy. If the Incubators found a solution for the universe involved sacrificing themselves and it was the most optimal one, I'm pretty sure they would not hesitate to take that course. His reactions and responses seem cold and heartless, but remember, his race does not feel; they cannot empathize with us, so rather than not caring, he simply cannot understand.

At least of most people. A lot of people wouldn't make that sacrifice.
